Stop Trimming of MOV file conversions

Maybe I’m doing something wrong, but MCEBuddy is automatically truncating the beginning of my video files. I’m just converting H.265 MOV files to H.264 MP4 and it removes the first 3-8 seconds of each file. Why is this happening? how can I stop it?
